Still feeling horrible after so many tests

Went to a new GI doc in July complaining of stomach bloating, feeling of nausea, generally unwell.  I had recently finished two rounds of antibiotics for an infected tooth.  Had to stop Clindomycin (?) due to stomach upset. Doc ran stool tests, negative.  Blood work, negative.  Endoscopy showed nothing significant. Did an colonoscopy last week, removed one benign polyp and said there is some irritation.  CT scan of abdomen showed a lesion in the left kidney and a small, nonobstructive stone.  MRI the other day didn't show much but they think it is a cyst.  Said all other organs looked ok.  I see a Urologist next week.  He has ordered a hydrogen breath test (?) to be done in 2 weeks.
He  has prescribed Omeprazole 40 mg 2 x a day.  Levsin for cramping that I have a horrible time taking due to chronic dry mouth and it doesn't seem to help much.  Zofran as needed for nausea.  I take low dose Xanax. I also started using Gas X. He prescribed Nortriptyline, which I have not started taking yet due to dry mouth side effects.  I have been to the ER 3 times now due to stomach pain and bloating and nausea.  I also have been having problems with hacking phelgm buildup in my throat.
My GI doc thinks this is IBS.  I wonder if they are missing something.  Since I've started seeing him, I am just getting worse and worse and nothing prescribed seems to help.  
I keep telling him I will wake up some time around 4:00 - 5:00 AM with an upset stomach and it just progressively gets worse.  I seemed okay yesterday and woke up again today sick, took my meds and am still sick!!  My doc said I should not go to the ER but what do you do if nothing you have at home works?  Why is this getting worse?
I can't even function like this and the Holidays are coming and expecting family here, etc.  
I just feel they must be missing something.  I am just miserable and so uncomfortable now almost daily.
If this were from my gallbladder, wouldn't that have shown up in the CT scan or MRI?  They were both done with contrast.

I thought any issues would have shown up on the scans too.  
Woke up again this morning sweating/clammy and upset stomach. Took half a Levsin and my half a Xanax, helped a little.  Couple of hours later I took half a Zofran and, luckily, felt better and was actually able to do some stuff.  
Actually, I didn't take the Omeprazole today and won't fir a couple of days. This Doc has me now taking 40mg twice a day.  Due to mouth and throat issues, every ENT doc I've seen put me on Nexium.  Well, I started having bad low back, flank and thigh muscle pains then had a left rib fracture.  At that time, nothing listed about Nexium causing that.  I stopped it and within 4 or 5 days, the muscle pains went away.  I did report it to the FDA.  Other people must have too because their ads and literature list that as a possible side effect.  Since the Omeprazole is the same class of drug, I am going to stop it and see if I notice a difference, good or bad.  I am just one of those people that dies not do well on a lot of medications.  Last time I went to ER, they had to give an extra band listing what I can't take.

All I can tell you Margot is that, I am no doctor, but if it were your gallbladder, it would have been shown in the CT or MRI. That I know due to questions I have made to my doctors.

IBS, GERD and gastritis... This chronic longterm conditions, to which modern medicine doesn't seem to have a unique cure, sure can give you all the pain and symptoms you describe. I myself live with them, but maybe not on the intensity you describe. I have had those abdominal night pains. Maybe gastritis or IBS, who knows... Here's a link for ya:

One would think a gallbladder or pancreas problem would show up on the CT or MRI.
He has me on the 40mg of Omeprazole now twice a day. I notice no difference. My ENT docs (a umber of them I have seen for chronic dry mouth and throat) all put me on Nexium. During the last long course, I was having horrible pains in my low back, flanks and the top of my thighs, none listed as side effects with Nexium. Then I had a left rib fracture of unknown cause. I stopped the Nexium and the pains went away. Waiting to see if the Omeprazole will affect me.
I again woke up this morning sick and only took a half Levsin as it makes the dry mouth and throat worse and the thick phlegm I get is worse.
This is just next to impossible to self treat at home. one would think if it is IBS, I would get some relief. Have now had to take the Xanax more often just due to all the extra stress.  Now, he wants me to take Nortryptaline but I see that causes dry mouth also!
I really hate taking medications.  This all seemed to get worse when I was put on Clindomycin for an infected tooth but the CDeficile (?) was normal.

Wonder why so many GI medications. Levcin is an anti spasmatic that  can actually cause reflux by relaxing the esophageal sphincter in some people.
I found this out when i was taking it just a few months ago. When I mentioned it to my GI doc he agreed especially in older people.
Yes I would thinik that any poblem with your gall bladder would show up on a contrast CT.
