Can my medication be hurting more than helping?

Ok, I have lots of questions but I will try to morrow it down. I started looking at questions about PPIs and weight gain and found other things that concerned me. My VA Dr is shall we say less than desirable.  
Here are my issues. I have been taking protonix for many years. I took another type before it but VA decided it was too expensive and quit providing it. Over the years I have had significant weight gain, a lot of which I attributed to my por eating habits and decreasing exercise due to severe joint problems. Now I'm not so sure. I have gone on diets and lost weight but usually quickly gain it and more back ever time. Plus my GERD is now not under control. Can the protonix truly be blamed for some weight gain that won't go away?
I also have other things going on that might be attributed to the protonix which I have given different meds to combat. I think I need a reset.
I have had numerous knee replacements all of which began from my bone fracturing under the prosthetic.
I have numbness, tingling and nerve pain which it thought was due to surgery and was given Gabapentin
I have headaches, severe loss of energy, kidney function problems according to labs and several other issues.
I also have depression pretty bad. Can't quite get controll of that either. I take bupropion twice daily, trazadone and hydroxyzine for sleep. Also take time released morphinetwice daily for my pain problems due to all the surgeries. I'm at the point of no return on knee/leg issues too. Only other relief offered was amputation which I'm not ready for.
I know lots of problems. To top it off I'm 6'04" and weigh roughly 358. Some of that is muscle from the gym and working but a large part is just plain old FATNESS I can't get rid of. HELP ME PLEASE!
