Cyclic symptoms of fever chills and fatigue with unknown cause - blood almost normal

Hi,
I am a 44yr old male who is healthy on paper. 7 weeks ago I became ill in the morning with fever, chills, complete fatigue. I was in bed for 2 days straight for first time ever. Any movement would trigger chills and be painful. Symptoms got better then back again so I was out of work for 5 days. Back to work but the 3rd days after the symptoms were gone the chills, fever, and lower body aches and fatigue came back in the evening until morning with night sweats all through the night. Then I'm ok some 18-20hrs after start. This cycle continued same time every 3rd day then every 5th day then every 6th day.  Each time the symptoms appear less severe and no headache like the first 3 weeks.  Fever only went up to 100 in the last 2 weeks.  Before then 102.  Did multiple blood tests, CBC, cultures and smear, etc but nothing. Only thing high was C-Reactive Protein >2.  Also I am G6PD deficient so my Billirubin was high as I expected.  My last cycle was 6 days ago but since then my legs remained fatigued and weak with pain on and off.  My walking is weak.  Last night I felt as if there was fever but there wasn't but had some weakness. This morning my fever was 100 but without the chills and coldness I usually feel at the start of the cycle.
Dr. ordered a blood test/smear or culture to do when the fever strikes.  But by the time I got to the clinic the fever had gone though I still feel sick now.  So I didn't do the test hoping to do it only when the fever was there as last time a few hours after the fever subsided nothing showed up.
Travel, I had traveled last year to Europe several times and to Jordan in the Summer. No one else around me is sick.  
A couple of notes, I have not a single upper respiratory symptom.  Week before this started I had the flu shot.  Also worth noting is that I do have some lower back pain that can get severe after a few hours of sleep.  I don't feel well and have become very good at identifying when I'm about to get sick.
My doctor plans to do CT scans if I continue to have symptoms and looks like I do.
Any help would be greatly appreciated.
