Adenomyosis is difficult to diagnose and it can cause irregular bleeding as well as pain. I've read that it generally occurs only in women who have been pregnant (don't know if that applies to you). Endometriosis is another gyn condition that can cause irregular bleeding as well as pain (during bleeding as well as otherwise). It can only be definitively diagnosed via exploratory surgery and biopsy. Endocrine abnormalities such as thyroid, pituitary or adrenal can also cause irregular cycles and bleeding although don't know if they'd cause pain.

The cyst on your one ovary could also be to blame for the pain and possibly the spotting too. However, since it's "simple" it should resolve on its own.

One cause of gynecologic pain is endometriosis. It can also cause irregular menstrual cycles. How long have you had pain and irregular menses?
