My son runs very very slow (no offense but he runs like an 80 yr old man). He is 50 inches/52 lbs and is 6 yrs old. He is very active (plays Karate, Ice hockey, tee-ball). Is this something he will grow out of? How can i tell if there is something biomechanically wrong? he has been ice skating since 3 yrs old, could this have impacted his gait?

I'm pretty sure ice skating would not have hurt his running ability (I'm Canadian - practically every child begins ice skating by his/her third birthday in this country).  I expect your son is just a clumsy runner.  Unless there is something specific (as a muscle weakness or lopsidedness), I don't think you have a problem.  However, if you are really concerned, you could discuss this with your family doctor at your son's next appointment.
