Pain after urination after protected sex

Hey guys,

About 8 weeks back I went on a trip away from my family and I had a one night stand with a girl I met.  We had protected vaginal sex with no foreplay.  I wore a condom from the start.  About 5-6 weeks later I noticed a burning sensation when I peed and it slightly got worse over the next week. I noticed a small amount of clear discharge from my penis, like a drop, every now and then.  Being scared out of my mind, I started myself on amoxicillin 500mg x2 3 times a day for about 6 days.  The burning sensation went away while on mess and when I stopped taking them a noticed a small amount of lingering discomfort inside my penis near the tip.  This scared me to the point that I went in to the doctor and just told them I thought I had a uti.  Since uti's are uncommon in men, they ordered a clymidia, herp, hiv, gohn, etc. testing.  I also received an oral powder antibiotic and a shot in the butt.  My penis still seems a bit sensitive and clear discharge every so often.  It's been 3 days since treatment.  In my head I keep thinking about that night of the one night stand and how I know for sure I wore a condom from the start and did not even ejaculate.  Is it possible for me to have gotten a sti? Even with having protected sex the whole time?

Could be other bacteria, maybe normal discharge (pre seminal fluid)?

If you do not think it is an STI, what do you think could cause this?
