The symptoms you describe clearly are not due to herpes, which does not cause faint red bumps. And if it was herpes, with 2 days of onset the lesions would have developed into vesicles (blisters), pustules (pimple-like), or open sores. In addition, as you say yourself, the incubation period is too long. Initial herpes would have shown up within 3 weeks (almost always within 5 days). Whatever you have--and it might be nothing more than a variation on normal skin--it didn't come from the sexual exposure you describe.
From what you say, I doubt you have anything that could possibly harm your wife. However, I never guarantee that someone is or is not infected with anything. If you are concerned, you need to see a health care provider, such as a dermatologist.

I think I may be overanalyzing your words, but based on my one encounter, and then no symptoms for 4 and a half weeks, can I confidently assume that I am home free from all STDs? Without guaranteeing anything, in your opinion, should I put this to rest and get it out of my mind?
Sorry for these follow-up questions. I think your assessment that the bumps are a variation of normal is correct and that I just became hypersensative to it due to the encounter.

Sorry, but one post script. The bumps were redder at first, but became fainter with time. You mentioned that "herpes does not cause faint red bumps." Does it matter that it was redder at the beginning?
