Sorry Doctor, but the fact that my urine tests were not first thing in the morning or I did not hold my urine for more than a hour before my testing make difference for picking up STDs?

No. You've got it backwards. The reason your symptoms didn't get better on ciprofloxacin is that no infection was the cause. The negative testing afterward confirms that interpretation.
That your partner has no symptoms after sex with her is irrelevant -- makes no difference one way or the other. There are no known female symptoms that correspond to NGU in men (as long as the NGU isn't caused by chlamydia).
Do your best to accept the reasoned, science-based reassurance you have had. You do not have NGU or any other STD from the sexual exposure you are concerned about, and never did. You should be having absolutely no worries about your health or that of your current or future sex partners.

Doc one final question, prior to my second test I was on cipro for about 6 days once my symptoms started after my first doctor visit, because my syptoms had not went away, I went back for my urine second testing. I had stop taking the cipro about 6 days before my second urine test (15 days after my first visit). Could the cipro had been the reason my urine was clear with the slight possiblity of NGU not showing up? Also, I forgot to mention during my first urine test for for Leukocytes eterase, nitrates, and ketones,, I had also a urine culture that was negative for growth.
The reason I am asking is because I thought I saw some discharge 4 days ago, but it turns out it was my uretha skin, so now my tingling/irritation in the urethera, slight urge to pee came back. I just want to make sure that my test results were accurate and the cipro would have not impacted the test results if it was NGU. I am confident nothing else would have impacted the second urine test results .
Also, it was two days after my encounter that I had sex with my woman and then 5 days ago. She shows no syptoms, so again is this good news too?
Based on all this information, what is the % chance for NGU? Just want to move on with my life. Sorry doctor. I just dont want to go see another doctor again if I dont have too. I want to be confident in my test results. No more questions ;)

There is a lot of misunderstanding about both oral sex and symptoms of urethritis. Oral sex is low risk for all STDs (including NGU) and zero risk for some. And urethritis generally doesn't cause things like "tingling discomfort", or urinary symptoms like urgency, frequent urination, etc. Without discharge, you can be confident you don't have it. In STD clinics, if there is no visible discharge, we don't evaluate patients for NGU -- both because we never find it, and because most NGU, in the absence of chlamydia, is harmless for either affected men or their sex partners.
In any case, you have been evaluated very carefully with negative results. The reason ciprofloxacin did not completely clearing your symptoms is that no infection is the cause.
For those reasons, I agree exactly with your initial self-diagnosis: "in my head". Actually, I don't like that term, because it implies the symptoms of genitally focused anxiety aren't real. They are very real and have a physiologic explaation -- increased tension in pelvic muscles, essentially the same mechansim that causes pain in tension headaches.
To the direct answers to your questions:
1) "What do you guys think this is the chance of an NGU since my urine was clean and there was no discharge?" No chance at all.
2) Your partner is not at risk of anything.
3) Yes, I'm quite confident your symptoms were due to genitally focused anxiety for the reasons you state.
4) As noted above, your symptoms weren't those of NGU to begin with. But even without treatment, NGU probalby usually (always?) clears up without treatment. The cipro almost certainly had nothing to do with the improved symptoms, except perhaps through placebo effect.
So no worries. You were at little if any risk for NGU and didn't have it. All is well.
