Have tested negative for Chlamydia, Gonorrhea, Syphilis, HSV and HIV during 2nd week after exposure.
Now I have some muscle and joint pain on my arms and legs.
Do I need to retest at 6th week for STD and HIV?
Mate, you are suffering from paranoia. Let it go. You can't get HIV from what you did.
Doc, I forgot to mentioned that I have itchy rashes on my thigh and also feel itchy on face, back and arms (though no rashes found.)
I didn't mention about the rashes on my thigh because I have history of rashes on my leg due to dryness on skin. But the itch seems to spread to whole body now.
Could this caused by anxiety? Or is it early symptoms of HIV?

The evidence is overwhelming that you don't have an STD from the exposure you describe. You had a virtually zero risk exposure, you do not describe a single symptom that suggests any STD, no STD can cause symptoms that start later the same day, your doc can't find anything, and you have had antibiotics that would clear up any STD of any remote likelihood. To your questions:
1) No. Your symptoms don't really suggest any infection, STD or otherwise.
2) None of your symptoms suggests a cold virus. Whatever is going on is unrelated to the sexual exposure you describe, unless due to anxiety over it.
3) No.
4) Unless your GP agrees you have abdominal swelling, I doubt that you do have it. But if you do, I cannot guess the cause, therefore cannot guess how long it might last. It almost certainly is not caused by any infection and I don't expect it to respond to the antibiotics you are taking.
5) There is no chance that any of your symptoms are due to herpes.
6) UTI (which I doubt you have) does not cause neck pain.
7) None of your symptoms sounds like side effects from the antibiotics. But if you are concerned about that, ask the GP who prescribed them.
8) See above. I expect the medicines will not work to resolve your symptoms, because I do not think they are due to an infection.
9) No blood test will be affected by the medicines you are taking.
All in all, it sounds like you are overreacting to a non-risk event. If your symptoms and/or concerns continue, follow up with your GP; or visit an STD/GUM clinic. But please no follow-up questions here. Based on what you have described, I am certain there is no additional information you can provide that would alter my opinion or advice.
