ongoing issues

ok unprotected oral 2X in past month.  about 2 1/2 weeks ago slight burning during urination.  Go to doc on  tues. tests neg for UTI and says I most likely have STD and treats me with a shot and 4 pills.  symptoms get worse and I go back to him Fri.  He says wait until mon and return if they persist.  Sun with unbearable pain I return and he says I might have resistent strain and need to test urine.  Give sample and he also starts me on Doxy 100 for 7 days.  
By tues. burning starts to subside.
On. wed doc calls me in and tells me that urine came back neg for Chlamydia and Gonorrhea.  he says  the 1st batch of antibiotics most likely knocked it out even though symptoms persisted.
On Sat. (last day of doxy) still have slight burning.  I mastubate and a few hours later I notice my penis looks very red and irritated.  Looks like dark red blotches on skin near glans. Next morning 90% better, still slight discoloration.  Mon. I masturbate again and same thing gets irritated looking.  But goes away next morning.  Same thing happens for a third time wed. going into Thur.  Some times skin looked dry and a little flaky.
Now I never had any penile discharge.  Also there are no popping or oozing blisters on my penis.  Just looks like irritated dark red areas of skin.  If you looked at my penis now you wouldn't notice unless you were looking for the issue.  The irritated skin seems to get much worse when aggrivated (like masturbation).
So do you think these issues are realted.  Could doc have been correct about first round of meds doing job even though symptoms persisted??
Also 1 last thing, i read online you can have eczema on the penis.  I currently have very red itchy irritated skin behind my knees and also wierdly my eyes have been a little gooky in the morning for the past 2 weeks, like I have a mild case of pink eye.  
Please don't tell me I'm crazy and its all in my head, but any clarification would be greatful

Welcome to the forum.  I scanned your several discussions on the STD community forum and agree with the advice you had there.

The skin changes probably are unrelated to the discomfort on urination.  No STD causes "dry and flaky" skin or a "red and irritated" appearance to the penis that comes and goes with sexual arounsal or stimulation; such quick and intermittent color change has to be related to prominence of blood flow, which might be enhanced if there is an underlying skin condition like eczema -- which also fits with skin scaling and flakiness.  Almost any skin rash that can occur anywhere on the body can involve the genitals, including eczema.  Whether or not it's eczema, I agree it is possible that the same disorder causing the rash behind your knees also involves the penis.  Scabies might be another possibility.

As for the burning on urination, you have been treated for all the potential STD causes, i.e. for gonorrhea and possible nongonococcal urethritis (NGU).  In the event of persistent symptoms after azithromycin (the single dose of 4 pills you were given), the recommended management is to try doxycycline -- so while I agree it was inappropriate for your doctor to treat you initially without diagnostic tests, both the initial treatment and the follow-up doxycycline were appropriate.  Mild symptoms often fade gradually over a few weeks after successful treatment, and it sounds like this symptoms improving slowly.  If you observe abnormal discharge from the penis (pus, mucus), of course see a health professional.  But I doubt it will happen and your remaining discomfort will fade away.  As for the "bump" near your penis, it sounds like you had a completely unrelated minor skin infection -- folliculitis, maybe a boil, etc -- and it got better, either on its own or as the result of the antibiotic treatment.

Bottom line:  See your personal doctor or perhaps a dermatologist about the rash, both of your legs and possibly penis; and sit tight on any minor remaining urinary discomfort, which should continue to clear up.

Don't know if it matters but I had a lump just above and slightly to the left of my penis( Some kind of swollen gland I assume)  That did start to go down with first batch of antibiotics.  By the sun. visit when he gave me doxy script the lump was just about gone.
Sorry didn't know if that mattered.
