Armourthyroid and vitamin supplementation

Hi All,
I am new to this forum. Please bear with me as this is going to be a very long post.

I am a 29 year old female. Was diagnosed with hypothyroidism in 2006 and I am on Synthroid until now. Until last sunday I took Synthroid 112mcg and did not find any improvement in my symptoms and I had severe leg and knee pains,fatigue. Then I had my blood test for Vit D and B12 and the TSH, FT3 and FT4 on Jan7th2009. The TSH is 3.956 and the FT3 and FT4 are above the normal range. Vit D and B12 are also low.For Vit D I am taking capsules,for B12 I took a shot in the doctor's office.Then my doctor changed my medicine to ArmourThyroid.From last sunday I started taking 1 grain of Armour and until wednesday(1/14) I really felt very better. From yesterday I observed that I am not thinking properly , my eyes are glaring and I think my brain fog is back.

Please advice
In how many days I should feel the difference.
What are the symptoms of under dosage/over dosage

I was never tested for an antibody. Always I was tested for TSH and T4.

There is sometimes an initial improvement with adding T3 (ie armour or cytomel) then within 2 months most people are back to how the felt before -- increasing the med is usually not the answer as the TSH then is over-suppressed (dangerous to the heart).

Would confirm that the hypothyroidism is due to Hashimoto's (TPO antibody) then given the low B12 and Vitamin D consider test (blood) for pernicious anemia and celiac sprue.
