Headache and Hyperthyroidism

I was diagnosed in August 2011 with Hashimoto's Thyroiditis.  I started on 50mg of thyroxine which was then increased to 100mg daily.  About 8 months ago, I felt my weight was going up and increased the meds to 200mgs daily.  All was good until about a month ago when I began to have all-day headaches which I still have.  I had the same headache when I was diagnosed (in Aug 2011 my TSH was nearly 60!).  I had a test done last week and the results were Free T4 = 28.5, TSH = 0.03 and Free T3 = 5.4.  I can see that they are all out of kilter, but has anyone experienced the headaches? Thanks for any input:  What a nightmare it all is!
