Can stress cause physical pain to your entire body?

Yes, stress of any kind, physical or emotional can cause body aches and pains. Unexplained aches and pains coming on and off could be due to fibromyalgia, chronic fatigue syndrome, rheumatoid arthritis, lupus, Crohn’s disease, H pylori infection, anemia (commonest cause), liver disorders, diabetes, hypothyroidism, Vit B12 or Vit D deficiency and due to calcium or magnesium deficiency. In women it can be due to hormonal disturbances related to PCOD. It can also be due to sleep related disorders.
Please consult your PCP for primary examination followed by proper referral.

Yes, look at any changes in your work, home or physical environment over the past 6-12 months. It is called somatizing, conversion or taking environment and creating/resulting in physical problems from ulcers, to loss of sleep. Most of the time it is stomach or intestine related.

I'm not sure but I think it can cause low cortisol levels which can become serious and require drug treatment

Yes, it can. Given the right conditions, stress can do horrible things. But if you're experiencing pain in your entire body, you should check with your doctor to rule out other causes, from fibromyalgia to neurological disorders or even infection, and also do whatever possible to reduce the stress in your life.
