It could be a combination of both. Flu can persist and smoking can cause a bad bout of cough. A PCP needs to examine and see whether you have swollen tonsils, redness at the back of the throat, post nasal drip etc. Pharyngitis, tonsillitis or basically an upper respiratory infection can be due to several pathogens. You should consult your doctor for antibiotics. Also an X-ray of the chest will be needed. Meanwhile you can take an OTC anti-inflammatory and do warm saline gargles 2-3 times a day. Drinking warm lemonade, hot clear soups and herbal tea may soothe the throat considerably. Smoking can also precipitate gastric reflux which a also be a cause of cough. Take Omeprazole empty stomach in morning and an antacid gel at bedtime. Refrain from smoking, alcohol, fuzzy drinks and spicy food. Consult your doctor. Take care!

its because of the smoking hun your basically killing your lungs, you have to start drinking lots of water and stop smoking, use something else that can substitute it like me i was a smoker for 6 years i quit and what i used to substitute was "ICE" and it worked great. Every time i wanted to smoke i would run and get ice trust me!
it could be namonia or upper respertory infection get a x ray or cat scan you need antibotics probably.
Could be bronchitis, which is usually exacerbated by smoking. Have you seen a doc? There are a lot of other upper respiratory infections, along with conditions like asthma, that have a similar presentation. An exam, possibly including a chest X-ray, sputum sample, and such, would help clarify what's going on.
