Lumps in the area you have can cause pain in the head and arms due to irritation of nerves. Especially, since you get headache on shaking your head. However if you have a history of fever then you should also consider TB and glandular fever as a differential diagnosis.
It is really difficult to comment beyond this without examining. Please consult your doctor and do keep me posted. Take care!
If they are lymph nodes, you may have mononucleosis. If you get more symptoms, especially fatigue or sore throat, that's a good possibility.

I also seem to have pain in my arms and legs, it's not there all the time and I can't really feel it but sometimes I can, I don't know if this is related. I also have a headache, but it's not an ache that is present all of the time, it only happens when I shake my head from side to side. I've had this type of headache before maybe about 2 or 3 months ago, maybe a bit more but it went away after a while. I also don't know if this is related.
Do you think these could be related to the lumps on my neck?

The lumps you describe could be boils due to infection of hair follicles. They could be enlarged lymph nodes due to dandruff or infection of scalp, face too like your acne getting infected. They could be neurofibromas (swelling in nerves), which are not serious but can cause pain and discomfort.
Please consult a doctor. It is difficult to comment beyond this without examining and various tests. Please let me know if there is any thing else and do keep me posted. Take care!
