I too have a suprapubic and have several occasions where it got plugged. Four times I was able to clear it by irrigation and two times, I had to go to emergency to get the catheter changed since irrigation would not clear it.
To irrigate it at home, I use a saline solution in a larger surringe and attach the end to the the open end of the catheter. Applying a gentile pressure, it should be able to clear the blockage, if not replacement of the catheter is the only solution.
I have no idea about your migrain. I believe that there is a different cause for it.

Pain due to clogging of the catheter is due to pressure build up because of pooling of urine. Regular irrigation of the catheter helps in prevention of clogging. If you are facing difficulty because of the clogging of the catheter then it has to be flushed or irrigated using normal saline or the catheter has to be replaced.
