Kidney Infection Complications

So, about two weeks ago I started feeling just a slight pressure when I would urinate. I have a very tough time with my pretty little flora down there (recurrent yeast infections, recurrent BV) etc. I figured maybe it was an onset of another infection so I just brushed it off and tried to eat lots of yogurt and drink a ton of water to flush out whatever might be striking. A few days following that, last week on Wednesday, June 21st to be precise, I started getting a slight pain in my left side, almost directly where my kidneys are located. I went to the emergency and it was so damn busy that I ended up saying screw it, I'll come back tomorrow if the pain worsens. With my luck, that last was horrendous. I was unable to sleep in any position due to the pain and discomfort, and the pain had pretty much spread to my entire right side, left side and back. I woke up and couldn't even walk because the pain was so intense. I took myself back to emerg and waited. They took me for an ultrasound, no kidney stone, no abnormalities, blood work and urine sample as well. I of course wasn't able to get the results right away so the doctor that saw me prescribed Cirpfloxicin and basically sent me on my way. Honestly, for about 7 days into the antibiotics, the pain alleviated a bit, but was still there and it was pretty constant. I am the biggest worry worm on top of all this. I cannot stop thinking about this. I was just so worked up. (I have insane trust issues with doctors too). So anyways, on the 7th day of taking Cipro, which by the way is a strong ******* antibiotic, which for the first few days had me literally seeing things and limping around with stomach pain for days. However, it alleviated the pain, which I thought was a little price to pay for fighting off the kidney infection. On the 7th day I decided I was going to follow up with my family physician to ensure that these works are working because 7 damn days and I was still in pain so perhaps my body was resisting them or something. Honestly, I was freaking out! I couldn't stop thinking that maybe this pill wasn't working for me and for 7 entire days I have been letting this infection progress and pro-long and it was driving me up the walls! Anyways.. I went to my doctor. He pretty much told met that after 7 days I should be feeling much better, so he wanted to switch me to Macrobrid and for me to stop the Ciprofloxicin. In addition, he did more blood wood, another urine sample and sent me for another ultrasound just to make sure. Yesterday, I woke up and I felt better. I find everyday is a little better. I don't have a fever or any of the bladder pressure or symptoms that I was feeling prior to the antibiotics, so I am assuming that I was freaking the hell out, all while Ciprofloxicin was actually doing it's job. I called my family doctor who told me that my results show that there is NO infection in the urine, but my leukocytes (white blood cells) are at 25, which is out of it's normal range (0-5). Although I do feel better, I still have today and tomorrow to complete the Ciprofloxicin. I also am not in excruciating pain at all, nor do I feel sick, but still a little sore and sensitive in my kidneys. I just want to know, is this normal? I mean it's an ugly powerful infection and I would assume that the recovery probably isn't a walk in the park either. Doctor called me today to say that I shouldn't take the Macrobid but to keep it handy just in case. However, due to the very minor tenderness and sensitivities in my kidneys, I'm debating if I should actually just continue taking the Macrobid for another 7 days after I finish the Ciprofloxcin? Should I continue anyways or should I just keep it handy and see if a flare up strikes again? I just want this to be over for good. I have an auto immune disease which is in check and I'm responding very well to the drugs. I just want to do everything in my power to be in the best health and not have anything attacking my immune system or living dormant somewhere.

I would honestly appreciate your guys' opinion at this point, very much!
