HPV is extremely extensive.
1st if you've had any other partners this could have been from them. Or if you by chance did get it from you current GF then she would have an active infection between the 6 months you two have been together.
2nd you can carry HPV for months or years without having an outbreak (or without it becoming active) once it does become active she would have an abnormal pap in which her plasma will begin to develop causing an abnormal pap.
3rd you can become infected with HPV and clear the infection in 9 to 12 months with out treatment, it is recommended that you continue to follow up with your doctor if it is high risk (which that would pertain to your GF)
If you've had other partners then it is hard to tell if you got this from your current GF or another partner. As of right now your GF doesn't have an active infection: lets say that she didn't infect you and you already had it and it's just now becoming active, most likely she is already infected now if you two are having unprotected sex. OR lets say she did have an active infection and infected you but has cleared the infection; she will not have to worry about an reoccurrence of this strain of HPV.
All in all as long as her paps are normal then the only thing you have to worry about is the appearance in which you can have then removed.
Also, did you have these biopsied? Because Warts aren't suppose to hurt.

hpv is warts. they are the same thing.
warts don't have pus in them either.
we don't test for external hpv infections in males or females. if your female partner had a pap test done, she wasn't tested for hpv most likely and she certainly wasn't tested for external genital warts with it.
have either of you had your gardasil shots?
