NGU Diagnosis: Please help in understanding what's going on...

Hello,
I'm a 29 year old male who's confused about an NGU diagnosis I received yesterday morning from my local STD clinic.  

Here's my confusion: My partner (26 year old female) started complaining about symptoms of UTI a week ago and they didn't seem to go away after her attempts at a home remedy for a few days...just remained the same.  Burning when urinating in the morning, and frequent/urgent urination.  I have experienced no symptoms at all...

Our relationship has been rocky, yes, but with all the honesty I can relate here, there have been two outside sex experiences in our past year....10 months ago, I had been unfaithful and slept with another woman (one time), and we got tested for everything under the sun to be sure nothing was transmitted and passed on.  About 4 1/2 months ago she slept with another man (one time) and we didn't do any testing after that incident (I don't know why...but, like I said, the relationship has had its ups and downs).

After hearing of her UTI I decided to make sure I was in the clear of everything, probably some PTSD from the last scare we had... I was tested and swabbed and was given a diagnosis of NGU and prescribed a weeks worth of Doxycycline...

Would there have been an infection we are passing back and forth from either my outside one night stand 10 months ago or her outside one night stand 4 1/2 months ago?  There couldn't find Chlamydia or Gonorrhea on my swab test, hence NGU.  Also, like I've said, I've experienced NO symptoms at all...just wanted to test to give me piece of mind.

Would symptoms of chlamydia show up so much later in a woman?

What does this NGU diagnosis really mean?  That she probably has chlamydia?  That I do too?

I would say NGU as related to UTI based on the fact you have negative chlamydia test.

Though I haven't had any discharge and nor has she, which she would call abnormal...we talked last night and she said that there was normal discharge, certainly nothing yellow or green or no bleeding between her periods, I've heard that NGU can be asymptomatic, but, is only diagnosed in men (rarely women).  

When the clinic gave me my results of NGU - they said the majority of the time it is caused by Chlamydia...so I'm confused about them not seeing Chlamydia on my swab test but also saying the GF should be tested for Chlamydia.
With the timelines given beforehand..is Chlamydia possible?  Or would I have NGU for a reason relating to her UTI?

NGU often can be just common bacteria, but with NGU there is always discharge (from what I have read from the Dr's on this site), so I am not really sure what is going on based on the info I know.
