Chlamydia does not cause a generalized rash nor does it cause a rash on the penis.
Some STDs which cause rashes include gonorrhea, syphillis, and scabies.
The above infections can occur concurrently with the chlamydia infection and the symptoms may overlap.
Another cause for a generalized rash in an individual on antibiotic treatment for chlamydia infection would include drug allergy to the antibiotic prescribed.
If the rash has appeared after commencing treatment with antibiotics, stop the prescribed antibiotic ASAP and contact the prescribing doctor.
If the rash has appeared independently, then check for other infections such as gonorrhea and syphillis.

If you have had prior exposure to an allergen and have developed a reaction, then it is possible that the current rash is also an allergic reaction.
If you have had any exposure to STDs or unprotected sexual encounters, the possibility will also include STD infections, such as syphillis and gonorrhea, as differentials.
You can consult a dermatologist who will assess the rash to determine whether it is urticarial (hives) or is due to other etiology.
In the interim, you can take cetrizine 12 hourly to make the inflammation and itching subside.

I remember having this rash before a few years ago and it turned out to be an STD. This time the rash started 15 min after I took Naproxin for pain. My doctor didn't take any urine or blood sample and I got tested for HIV, Herpes and Syphillis about 3weeks ago which the results were negative. I don't want to infect my girlfriend if I have and STD. Should I go back to my doctor and ask to be tested for gonorrhea, chlamydia, etc?

If you have not checked for gonorrhea or chlamydia in the tests you have undergone, you should have them checked.
Since the rash started soon after taking the antibiotic, it is possible that the rash could be an allergic reaction to the drug.
You can take zyrtec every 12 hours for treating the rash and itching and stop taking the naproxen immediately.
Practise safe sex with your girlfriend until you are cleared of all infections.
This can be followed even when one partner has an UTI so that there is no risk of infection to the other.
