In general, with healthy and normal pregnancies, air travel is thought to be safe for both mom and baby up until the 3rd trimester. However, throughout pregnancy, pregnant women are at increased risk for blood clots in their legs, so you should stand up and walk around once each hour when flying.
The "best time" to fly is often thought to be 14-28 weeks, when mothers-to-be feel the best during their pregnancies. Most obstetric emergencies occur in the 1st and 3rd trimesters.
Most commercial airlines allow pregnant women to travel up until 36 weeks. In the end, the decision to fly should be based on a conversation with your healthcare provider.
