I really can't comment on what it could be without an examination, or looking at the biopsy results.
That said, there are a variety of reasons that can lead to gastritis, or an inflammation of the stomach. These can include an ulcer, or an autoimmune etiology that can lead to increased acid production.
Despite a negative H Pylori test, there are rare instances of false negatives, and a breath or stool test can be performed for confirmation.
These options can be discussed with your daughter's pediatric gastroenterologist.

We have had a call since I posted the question on the site to say that she has got helibactor pylori, the first test showed negative as she is on antacid medication.
you need to take her off the ibuprofen. it's an NSAID and they are the leading cause of ulcers along with H-pylori. take her off of any NSAIDs. that doctor is stupid if he didn't realize that. i wonder if he was really even a doctor. that is most definitely your problem if she is on all these medications for migraines. I was diagnosed in july of 2008 with eight small bleeding ulcers. they also did and endoscopy and a biopsy and found that i was negative for the h-pylori bacteria. however, as soon as they found out that i mostly used ibuprofen rather than any other pain med., they knew it was the ibuprofen. i really think you should take her to see a different doctor.
