Safe?

I had protected anal sex about 2 nights ago with a tran mtf. Night later been feeling a slight burning/itchy sensation around my pubic hair area. I been feeling it on my lower shaft as well. Can these be early symptoms of herpes?

no a sore throat is not a herpes symptom at this point.

At 14 days I have come down with a bit of  a sore throat.  Is this a symptom of infection? No outbreak yet or anything though.

Yes you can. condoms only reduce the transmission of herpes by about 30-40%.

Is it common to get herpes even when protection is used?

A newly acquired herpes infection will not present with symptoms this quickly. If symptoms continue or get worse, follow up on this with your provider. since the sex was protected, odds are this isn't a std going on from this encounter.
