Positive for syphilis, proscribed doxycycline ?

Hi everyone,
Exposure was late January early this year, ive had two other syphilis tests previous to the one I just tested positive for last week.. wondering how I have tested negative all the way till now. First test was right after exposure which I understand is not possible to test positive for right away. But the second was done about three months later around April and I was negative. The most recent one the doc said I was positive but I was also negative? So I'm kind of confused. I knew I had something this whole time all the doctors told me no I'm fine. I've had rashs and swelling in foreskin of penis (I am curcmsized) and have developed prolonged it's thrush with bumps on my gums, thinking finger nails and toe nails and redness in my palms. I'm pretty sure the soar was on my tounge and that has dissapead.Doctor proscribed me dozcyciline instead of the penicillin I'm not sure why. My questions are how long with the oral antibiotic till I am not contagues and how long till it clears my body? Is it doing to be as effective as the shot even though I've probably had this infection for 7 months? How long till my symptoms subside?
Thank you for any help
