confused about a lot

in november i was dating this girl and we had sex 3-4 times, every time with a condom. the condom never broke or came off etc. it was used correctly. 10 days after the last time we had sex, i started to notice some pain in the head of the penis. it was more of an ache with sometimes needle like, prickly pain. and i had some pain in my urethra. the pain on the outside (the glans head), moved around a bit, there were about 4 spots that it moved around to. one area would hurt for a little bit, then another area, and it would would repeat. no sores, no blisters. the skin became a little scaly and dry, i am circumcised. i suspected herpes and waited 11-12 weeks and took the herpeselect igg blood test and it came back negative. i can trust those results because Dr. Handsfield answered someone's question in the herpes forum and said it was completely reliable, even after 10 weeks. i still had the aching feeling down there and some discomfort in my urethra though, and it had been going on for that long constantly, which is another reason for me not to think it's herpes. (herpes comes and goes, and does not last 3 months at a time). i was still nervous so i bought a home uti kit and it was very positive. that was a relief. i went to see my doctor to get some antibiotics to take care of my uti. upon inspection he suspected chlamydia. he took a sample of some discharge, which i never noticed before. he's running tests but was very sure that it was chlamydia. he prescribed a 4 pill (250 mg each) dose of azithromycin and a shot for gonorrhea just to be safe. i guess my questions are:
1. how long does the medication take to get rid of symptoms?
2. i have irritation in my urethra where he took the swab test, how long does that take to go away?
3. does the scaly and dry skin correspond with the chlamydia?
sorry these might be silly questions or concerns but i have been going through agony for 3 months suspecting it was herpes. i'm just extremely stressed out and i feel dirty and ashamed that i put myself in this situation. i feel unclean. i think my psychological torment and worry is worse than my actual symptoms. thank you in advance for any help.

we've already discussed the hsv issues in your post on the hsv forum.   of course we also discussed your std risk and issues there too.  vance would only tell you to ask the herpes related questions on the herpes forum.

this "bubble" sounds like something normal. follow up with your provider for it if you are concerned.

sorry about 3 posts in a row. the closest thing i've found to the "bubble" is molluscum. it kind of looks like an upside down "u". is there an over the counter remedy for this? sorry again for all the questions. i'm just terrified about everything.

this is going to be difficult to explain, so please humor me. there is a spot on my corona, it looks like a pearly penile papule, just slightly bigger. kind of like a bubble- not blister like. it doesn't appear to be liquid filled or anything. it can be stretched out and it's pliable like the normal skin. i noticed it around 3 months ago, and it has been there ever since (it could have been there all along). i just didn't notice it before. it does hurt but it's more of an ache. no burning or itchy feeling. i've looked up, it seems like, 1000's of std pictures of everything. and nothing looks like it, not even close to it.
5. is this cause for alarm?  
6. any ideas to what this could be?

thank for your help. i just have a few other concerns.
1. would the medication clear up the uti and possible ngu infection?
2. is the scaly and dry skin on the glans std related? if not any ideas what might be causing it?
3. i know i got tested around the 11-12 week period for hsv-1,2- and the tests were negative and it was a reliable test (the herpeselect igg type specific). and my symptoms are not typical for hsv, should i still be concerned about it?
4. i understand that it could be a variety of things, any ideas std or non std related?
again thank you for your help. any advice or info would be greatly appreciated. this is a very difficult time for me.

Could be uti, but I would suspect NGU as a possibility also. NGU is often common mouth bacteria that causes an infection in the uretha.

i did receive unprotected oral sex from her. could this just be a standard uti?

I have to differ with your Dr, as I do not suspect chlamydia from protected sex. Did you receive unprotected oral sex?
