First of all, I am not a doctor so make no mistake about it in my post even though it looks like you are seeking the advice of a doctor.
With that in mind, let me take a stab at your symptoms:
"My balls are bright red and i have a vein that is going from the top of my shaft to my balls that is also bright red. Sometimes they itch and sometimes they seems to have flaky white skin or scabs on the balls. Is this due to the hpv infection or can it be something else."
I would be really suprised if you had an itch one day and it was gone the next. My understanding of Herpes is that the lesions will come and heal after roughly 10 days. If you notice red with itching that comes and goes then I doubt it is caused from Herpes.
Your best best: go to your health care provider and ask for his or her advice. If you cannot afford to go or are afraid to go, you could always wait until your next outbreak and see if the symptoms occur in the same place. If they do not, I would forget about it.
If the symptoms last longer than three weeks and this is not your first outbreak then I am almost 100% sure this is not related to your Herpes.

I dont have herpes. I have hpv/genital warts. Can the infection that supposedly last for several months be causing the redness. The itching comes and goes.
