what could it be?

hello,
In early january i was tested for std's and all came back negative. althoughin early february i was diagnosed with molluscum. in early march i noticed to little red bumbs on the base of the shaft my penis on the right side. in addition, my two groin glands were swollen. They didnt not hurt, just itch slightly. The doctor re tested me for stds and they all came back negative. He also poped one of the bumps, took a culture and tested it for infection (i believe he was looking for herpes). the test of the culture also came back negative. the two bumps went away, and now, 2 weeks later, i have two on the left side of the base of my penis on the shaft. They look exactly the same. i might have noticed a little yellow discharge today, but cant be certain. do you have any thought of ideas?

Its primary activity is against susceptible forms of Streptococcus, Staphylococcus aureus, Escherichia coli, Haemophilus influenzae, and oral anaerobes. It is commonly used to treat urinary tract infections.
I defer to your Dr on the medication, he/she would know what is the best dosage.
The yellow dischare is not an STD because you have already been tested and tested negative.

i went to the doctor this morning. he prescribed sulfamethoxazole/TMP Generic for BACTRIM DS 800mg/160mg tablet. 1 pill twice a day. does this sound correct? and this morning i did have a yellow discharge. is this common with herpes? chlamydia? gonnorhea? herpes is what im really concerned with, as it has no cure :(.

I think you need to get this checked out.  It could be staph, fungal, etc.

i do use condoms, however when i got the scare in january that i might have something, i stopped all sexual activity for fear of infecting others. So i have not been sexually active since mid january

i assume you are sexually active?  do you use condoms?

if you do use condoms I wonder if this is the base of where the condom sits (rolled up), this can often irriate the skin follicles..I know that has happened to me before.
