I was diagnosed with Hypothyroidism about 5 years ago. Since that time I gained about thirty pound. A few months ago I decided to see a Nutritionist that gave me a 1500 calorie a day diet. In two months I was down 10 lbs. Looking back I was eating way too much of the wrong things. I never thought I could lose weight because of my thyroid, but now I know differently. Maybe you should seek help to get the weight off. First make sure your levels are within normal range because you really can't lose weight if your levels aren’t right.
Have they checked your B12 and Vitamin D levels. I lost 26 pounds after they found out I was extremely low on both and was put on Vitamin D orally at 1000 IU a day and B12 shots as a lot of people react to the B12 by mouth and it doesn't absorb as well.
follow up on what tests and your levels would be great.
Its a bit deeper than just eating low carbs with low thyroid function and the pushing of exercise may not be what your body can handle right now until you reach proper thyroid levels for your metobolic energy to be able to kick in correctly.

Can you please tell us your current TSH, FT3, and FT4 (or whatever has been tested). Please also tell us the reference ranges.
It may be that you are over or under medicated, but it is difficult for us to know where to start without knowing any numbers.
Try to eat low carb and also exercise for 30 - 60 minutes a minimum of 3 - 4 times a week.
When eating meals, take a bite and chew it 20 times. It gives your stomach the chance to be able to tell when it is full. And you will lose weight. As far as the headaches, I too get them and was sent for a EEG and was told it was abnormal and was put on seizure meds for that.
Do you get any other weird symptoms when you get the headaches.
