Actually, 5 or 6 months is the normal age for a cat to go into heat. I also think that you came up with a great idea to keep her separated from other male kitties. That is not cruel at all, because you're trying to keep her from getting pregnant. You can get her spayed while she's in heat, but a vet will charge you more and there will be more blood loss for your cat, as well. I think it would be better for you to wait until after she's in heat so she won't lose as much blood.
My cat went into heat at 5 months. 3 weeks before her scheduled spay. They went ahead and did it then, because I had a boy kitten the same age and an adult boy who was fixed and vicious to her when she went up to him. We couldn't separate them in the house because they would destroy the bottoms of the doors trying to get out.
