i got tested negative 3 months after being apart,
we both had other partners before and are not 100% if we were both clean.

What are the chances of getting chlamydia from your partner after 1 night stand (vaginal

What if it is your partner (lets say 50 times)?
Can chlamydia go away by itself? ( only medication i had in the last 6 months were 15 vitamine c pills)
Is this PROOF that she cheated on me between the time we got separated and the moment she got the test done?

No, it is not proof she cheated on you. For various reason, there can be false results. She could have had a false positive, and you could have had a false negative. It is possible she already had it and you did not get it from the one time sexual

We both got checked at highly rated hospitals, she got treatment as well as for other 4 STD's (including HPV-16) and now, after testing again, its clean (blood test).
After 1 encounter ok, i might not have contracted the disease, but after 50? i SHOULD have it?

There are a lot of "if's" to this situation. You got tested at 3 months. Testing for chlamydia is conclusive at 7 days after exposure. To be extra sure since she was positive, you should test again. Then if you are negative again, she had a false result.
Blood testing is not reliable for chlamydia. Urine or swab is best for suspected current infections that need treating.
The reasons for false results vary. Sometimes it is mishandling of specimens in the labs. Sometimes it can be because of the person who took the sample.
