Without the ability to examine and obtain a history, I can not tell you what the exact cause of the symptoms is. However I will try to provide you with some useful information.
Isolated cisterna magnas are typically asymptomatic and are incidental findings. However, if you have other features such as a Chiari malformation, you may have more causation for the posterior headaches. If not done, I would recommend that you have your neck imaged with MRI. You may also be a candidate for special imaging called phase-contrast MRI to examine the CSF flow.
I would suggest you follow up with a pediatric neurologist to evaluate your images and your clinical examination to ensure that nothing more is being missed.
