You had at least 2 separate medical problems; probably neither one was an STD. The nausea, vomiting, chills, diarrhea etc was some sort of virus, or perhaps a bacterial intestinal infection -- i.e., traveler's diarrhea. You could have caught such an infection from a sex partner, but more likely the timing was coincidental. Your doctor obviously thought it was a bacteria like traveler's diarrhea, which is why he gave you an antibiotic for it.
As for the penile problem, I cannot quite envision what you mean by skin "missing" from your penis. If there is a thin area of skin that is more susceptibile to irritation and superfical infection, that could explain skin "peeling back". What STD did the doctor think it might be? Gonorrhea or chlamydia don't do this sort of thing; it sounds like he gave you doxycycline as a precaution, not because he made a definite STD diagnosis. He obviously did not think it is herpes; he knows that doxycycline has no effect on herpes. And syphilis doesn't come on so soon. Were you tested for gonorrhea, chlamydia, etc?
In conclusion, I don't think you have any significant worries here. As a precaution, finish the doxycycline prescription plus the antibiotic for diarrhea. If you penis heals and your other symptoms clear up, nothing more need be done. But if you remain concerned, see your primary care doctor or visit your local health department STD clinic. But I doubt you had an STD of any kind.

Since I don't know what you have, I cannot say whether it should have cleared up by now. Certainly having an open, exposed (non-skin-covered) spot on your penis might be expected to delay healing of any infection. Certainly it is reasonable to see a health professional to assess the situation, but there is little point in having an STD evaluation at this time. Any possible STD that could explain your symptoms would be effectively treated by doxycycline and ciprofloxacin; any tests would be negative so no point in spending any money (your or your insurance company's) on that.
I still don't have a clear understanding of the anatomic anomaly of your penis. But it seems you should discuss it with your doctor. Perhaps a urologist or dermatologist could repair the problem.
In any case, I suggest you just put STDs aside in your thinking. No STD ever was likely and certainly with those antibiotics, it's definitely not an issue now.

What I mean by skin missing is that there the skin is missing right at the tip maybe not as big as a dime, more oval shaped but to the point where it really is only on half the left side of my pee hole and just a little on the right side so I could flip the skin up. So yeah it has always been ultra sensitive, it has never got infected but seems like it could possibly happen easy. I could flip the skin up normally like I stated but when this happeded when I flipped it up it was more that usual (normal ) and it hurt.
The Doctor didn't think I had any specific STD for sure, he just gave it to me as a precautionary. I wasn't tested for any STD's at that time to my knoledge they just did my blood work to find out if I had an infection etc. The Doxy precsription he have me was like just 5 pills and I took those all at once and I have finished my cypro already too.
My penus feels irtiated on my head of my penis and inside or something that is why I was leading to it possibly being that yeast infection. If it was that how long would it take to clear up, this long ?? I am going to go get checked tomorrow for STD's as a precautionary but was just wondering if there is something else it may be like the yeast infection or an inside infection.
