1. without external involvment, thrush would not be a concern and even if there was candida (thrush) infection of the penis, unless it was very extensive and involved the head of the penis, it would not even be a consideration.
2. 2. Local trauma is always a consideration. If this were the case, it would improve or at least show signs of improvement over a few days, as long as you could keep from examining yourself too much.
3. As I said before trich is really not much of a consideration. Resistant trich is a problem sometimes for women but not for men.

I was thinking the same thing that i don't think its herpes( i will get tested though to calm my fears) ...the three things that i am thinking about is thrush or maybe from the masturbation i might have damaged something or if its tric then it needs a stronger dosage.
(1) With the thrush is it possible to get in the urethra and cause irritation similar to what i have been experiencing. I was treating myself with a cream i got from the clinic to control the outbreak i had when i had sex with the ex.
(2) With the kind of masturbation i described (where i was gripping from the base) could that cause a reaction similar to what i'm experiencing if i irritated a nerve or something down there. Reason i ask this is between the time i had sex with my ex and the first symptom occurred the only other thing i did in between that time was masturbation. So i am wondering if that might have damaged/irritated something down there.
(3) Since it seems that every time i take that medicine for Tric, Ghonorea and chlamydia and the symptoms get better. Is there such a thing as a persistent Tric infection. Where it might take one or more treatments to get rid of it ..( never got tested for tric just going off the results i get from taking the medicines)

No, this does not sound like herpes. That your symptoms start so reliably and so soon after exposure make it very unlikely that this is an STD. It might be a reaction to something you encounter during sex- latex from the condom, a lubricant, some sort of vaginal hygiene product or it might simply be a reflection of your anxiety. STDs do not typically start a day or even two days after sex but take about 3 or more days to become symptomatic. In my opinion, whoever is treating you "just in case" is not doing you a favor as it just reinforces the idea that you should be treated when there is no evidence that this is the case. This sort of treatment sets you up for drug reactions, fungal infections and other problems which will only complicate assessment of what is going on.
Similarly, aggressive self examination such as you describe will produce (literally squeeze) normal secretions from your penis from time to time.
