I had an encounter about 47 days ago my doctor diagnosed me with prostatitis but doesnt know the cause. I recently (few days ago.) noticed two bumps on my penis shaft one underneath the tip (not on the head)(they dont cause pain or look like blisters/sores.) another where penis and genital area connect on the vein. I also see small brown mole like dots in my skin around waist and genital area. Are these symptoms of warts? Also  can prostatitis be caused by Hpv?

I was tested everything came back negative but since it wasnt a three month marking period I believe I was tested too soon. Im waiting for two more months to be tested again, Also it was a protected encounter.

Did your Dr test you for any STD's? If not you really should have that done. You also did not say if this a protected encounter or not. If you did use a condom and there were not failures such as a break or tear then have no risk for HIV or many of the other STD's. You can however get herpes with protection if your partner has it because of skin to skin contact. Warts are another possibility.
See your Dr again if you were not tested to get that done.
