Can my bad Allergy be causing my Thyroids to act up? my doctor say i need surgery to remove a mass from my right Thyroids should i get a second opinion?

Yes, if the biopsy was inconclusive, they would want to do surgery, to make sure. Thyroid cancer is one of the most curable, so I'd probably opt for the surgery, rather than take a chance on it being cancer and spreading to another part of my body.
I had biopsy and ultra sound but they still say i need the surgery to make sure weather its thyroid cancer.

You have one thyroid that consists of 2 lobes and an isthmus.
While a thyroid condition could cause allergies to be worse, allergies would not cause a mass on your thyroid.
It never hurts to get a second opinion; however, a true mass on your thyroid should be taken seriously. Have you had biopsy to determine whether it's thyroid cancer, or not?
