how did all your test turn out?
did you test for other stds as well?
Thank you very much for adding to the story. I agree with you that for full comfort, a 12-16 weeks is conclusive in the negative.
Many of these threads don't come to a conclusion so I thought I'd provide an update to hopefully be helpful to others. My 5 week IGG test was negative for both HSV 1&2. My swab test of the bump was also negative. Flu symptoms subsided after about two weeks. Malaise as well and generally have energy back. Lower back still aches so not sure what that's all about.
Thank you Fleetwood for your advice. My dr. did not tell me to retest but he wasn't focused on elapsed timing either. He seemed to be of the opinion the negative is definitive. I think I will retest at 16 weeks to confirm.
So the ups and downs continue. I went to my dermatologist today for another opinion. She was also very confident the bump was not hsv. In fact she popped it and said it was full of keratin (making it a cyst) which is what she expected. She swabbed it and sent it to lab for testing but said it was definitely not hsv.
Now waiting for blood work and swab test to come back.

The bump has now grown to the size of a small pea. It also now has pain to the touch (similar to pimple pain).
Why do you think the symptoms do not align? Maybe it's because I've been feeling so terrible for almost 10 days now with flu symptoms but I can't get out of my head the following fact pattern:
1. Risky encounter
2. Sore throat develops
3. Flu symptoms develop and remain (I rarely even get a cold)
4. Random unexplainable back pain
5. Bump develops in genital area which turns painful (don't recall this ever happening before)
While my timing seems like it's a little late, I keep reading about people who have had similar experiences and ultimately tested positive.
I'm praying that you and my MD are correct but I keep running 1-5 through my head and thinking there can only be one explanation. Any further insight would be so much appreciated. Thanks again for your time and input.

The bump does even resemble a herpes lesion by your description.
I'd agree you have a virus, but not a genitally focused one!
Ok, so I visited my PCP today (Internal Medicine). He spent a lot of time thinking about my symptoms and examined my bump. He believes it is definitely a viral issue but did not think it was herpes. He ordered a IGG test to confirm but felt quite confident it is something else. Keeping my fingers crossed.
I'm still completely freaking out but a little bit less so now.
Thank you for taking the time to respond. It was helping to calm my anxiety a bit. Of course, now this morning (34 days past) I found a bump in the area between my shaft and right leg. It is a single bump that is red/skin colored and looks and feels a lot like a pimple (slightly raised, with a hard base beneath the skin). Doesn't hurt or itch nor does it seem filled with liquid. Does this seem like it's a sore? I'm pretty convinced that it its.
Would it be advisable to take an IGG test now at 35 days?

You can be pretty much assured that this is not herpes, the symptoms are in no way aligned.
Given it was protected, then all of STDs have near zero chance. For your own peace of mind you can proceed to have HIV, Gon, Chlam, Hep ABC, Trich. As mentioned, I do not believe this aligns too well with any STD (most of which have few symptoms upon infection anyway). The closest STD to your symptoms might be Hep A/B.
