Some abx are notorious for causing upset stomach. In some cases taking abx with food can help, but some foods work against certain abx. So it's best to check with your doc about what foods you may be able to eat with your abx to calm down the reflux. Don't be afraid to tell the doc that you can't take the pills on an empty stomach. Even if that is the ideal way to take them, if you can't handle it then you need to be given options.
I had reflux issues, and do think it was Lyme related but I may never know for sure. It has not been a problem with me in the last year or so, hopefully it stays away.
I must have a cast iron system though, as I've been on abx for around 2.5 years and have experienced minimal yeast issues, despite the fact that I eat a fairly normal diet (and not the super strict "Lyme diet" that includes no sugar and almost no carbs).
If it was me I would stop taking the meds all together. I did just that about a year ago and I am much..much better off.
I was on the purple pill for 3 years.Nexium. This stuff is nasty.

I had reflux issues for many years. ITs completely gone now. It was all due to lyme.
I'd call the doc's office and ask for advice.
