I read of many people with similar symptoms. I have been having dark urine (sort of sweet to the smell) and occasionally shoulder blades on the right side that gives me a weak arm.
when I began to feel sick in 2010 I had some freak yellowish stool for months, I've seen it again this year a couple of times.
any ways I think it's due to an infection maybe viral. sort of asymptomatic flu.
you could do Complete Blood Count with ESR in search of indirect signs of infections. if the blood tests are within range it doesn't necessarily mean there is no infection, just the body has adjusted itself to it.

Dark urine can either be you're not drinking enough fluid or a problem with your bladder or kidneys or liver.. Sometimes with a bladder infection, you can get bleeding, if it hurts to go pee, then this could be it. With kidneys, an infection would cause pain in your lower back. I would try drinking lots of water to see if the colour changes. Also, some medications can change the colour.
Yellow stool could mean a problem with your liver, gall bladder or pancreas. The liver produces bile salts to break down fat in your food, and this is stored in your gall bladder. A lack of bile salts will turn your stool yellow. If you have any pain or tenderness in your abdomen (near your tummy underneath your heart), then I would go to see a doctor right away. Because you have right shoulder pain, it's possible the pain from these organs is radiating to your shoulder (nerves travel through the front body). Gall bladder pain feels like one has been punched in the stomach, sometimes people get gall stones that get stuck in the bile ducts that connect the gall bladder to the intestines. These stones can cause a great deal of pain. In any case, it's always recommended to go see a doctor if you have yellow stool.
If you also feel nausea, some get a watery mouth with this.
