Hi, you posted on an MS Forum so I gather you have a question as to whther you might have MS instead of Lyme or something else.  You mention that some of your joints really bother you.  MS does not cause primary (direct) joint disease, so I would say MS is unlikely.

I would recommend seeing an Infectious Disease physician who is skilled in treating Lyme Disease.  Perhaps the treatment you had was inadequate to take care of the infection.  In people who have on-going symptoms after being treated, many people in the Lyme Disease group believe that more antibiotics are needed.  Other believe that longstanding Lyme infection can cause a Post-Lyme Syndrome that has nothing to do with ongoing infection, but a change in the immune system.

It is also possible that the original diagnosis of Lyme was not correct.  This is why I feel you should seek the care of an Infectious Disease Specialist.

Not all will agree with me.  We also have a forum on Lyme Disease that will likely tell you that you need many months or years more of antibiotics.  To hear what they would say and why they say it, go to the top of this page where it says "Forums."  Click on that and then choose "Lyme Disease" from the list and talk to them there.

Another alternative is to get an evaluation from a Rheumatology Specialist to evaluate the arthritis in your knees and elbows.  This is what they do.  This kind of docotr could repeat the testing for Lyme Disease and also check you for the other things that cuase your problems.

Good Luck, I wish you well.
