I've been down this road but I was in my late 30's. I knew I had a cyst and the doc was trying hormone therapy. Whether that was the cause or not, the cyst ruptured and I had ER surgery. My doc, at the time and due to my age, actually repaired the ovary. A couple of years later, I had a hysterectomy but the doc left my ovaries so I wouldn't go through an early menopause. Of course, I had no periods having no uterus. Fast forward about 20 years and I was having some pain but I had moved so needed a new doc. He ordered an ultrasound and there was some evidence of bleeding in one ovary so he told me to come back in 6 mos. Ah nope. I went to a gynecologist and had both ovaries removed. They were cystic also and I had pretty much been through menopause. I did have to deal with some post-op stuff like night sweats, etc. At least I don't have to worry about ovarian cancer. Just my opinion, but if I were 55, in your position and gone through menopause, I would probably opt to have both removed.
I would go get a second opinion. They can take a biopsy of it before removing anything to see if it is cancer or not. How big is the cyst exactly? I know I am only 21 but I have been dealing with these for years now and have had many removed cause they are so big, Normally they will just go in and drain it and let everything else be. They are most likely saying to remove everything cause of your age and dont think youll really need them. Yes that will take care of cysts to where you wont get them but if you dont need it dont do it. There are things that can help with the pain like yoga, palliates, walking and sit ups.
