Vitamins! I can't stress enough how many of us are low in vitamins because our stomach aren't digesting them properly. 70 percent of the body's immunity comes from the gut. If your gut is unhealthy, then you will not be healthy. Eliminate certain foods to see if you feel better. For me, and for many of my Hashimoto's friends, the main source was gluten. I've also eliminated soy, corn and dairy.

In the meantime...Plenty of Vitamin D, which is probably the worst for us. Get your levels tested and ask your doctor to put you on a vitamin plan. For me, I started with 1,000 IU and worked up to 4,000 daily. Take your magnesium three times a day (200 strength). Selenium (200) once per day. B12 - 1,000 strength- 2 per day. I also take C, E, and A as well as a nutritional drink called Clearvite (prescribed by my doctor) each day.

I have experienced lots of upper respiratory type problems when hypo.  So that might be worth checking out.  To do so, get tested for the active thyroid hormones, free T3 and free T4 (not total T3 and total T4), along with TSH.  You might also consider allergies.  I have allergies to dust, pollen, and mold.  At some times of the year I experience lots of coughing, sneezing and congestion.
