Yes, those meds would have cured the NGU - specifically the doxy and azithromycin.
If you haven't already, get the thing on your eye checked IMMEDIATELY. It's highly unlikely to be herpes, but you want to make sure it's not something else that needs treatment. Never leave anything on the eye unchecked.

No, it doesn't, given that it's your only symptom. It could be something called NGU, which is non-gonoccocal urethritis. You can get that from normal mouth bacteria entering your urethra. Did they do a urine test to look for red and white blood cells in your urine? You should find out. And definitely follow up with your doctor since it's 5 days into treatment and you aren't better.
