5 Months of confusion and discomfort, please help

Hi guys, So about 5 months ago I received oral sex from someone. A week or so after i started noticing symptoms: knee ache, sore throat (no mucus or cough, more like a dull ache at the back of my throat), mucus or some form of discharge in my stools,  mild itching of the glans and anus.  I sent off a chlamydia urine test, which came back as positive.
So i went in for treatment, they gave me 2 pills that would cure the chlamydia and while I was there they tested me for HIV and Gonorrhoea, both of which came back negative.  

I went in again to do further tests to confirm that the chlamydia had been cured (which it had). But my symptoms were still present. So i went to a doctor at the a week or so past the 3 month mark, to get tested for Hep B & C, HIV, Syphilis, Gonorrhoea. All of which came back negative, which was a huge relief.
They also did a full blood count and liver function test, which they said was normal despite a few minor abnormalities. and also said that there was no signs of inflammation.

Sometime after this my symptoms began to change, the ache in my knees started to subside and instead were replaced by a strange cold sharp tingling sensation that would happen when I've been walking or on my feet for an extended period of time. It kind of feels like pins and needles but scaled up (if that makes any sense) so the actual pins feel much larger and spaced out across my knee and lower legs area. I'm worried this could be some form of neuropathy.

I've also developed a fullness feeling in my ears, whenever i swallow or move my jaw or tense them, they click or crackle. At times the fullness can be quite painful and it often seems to be worse when my sore throat is.

As well as this I seem to have developed a constant discomfort just under my right rib and aches and pains in my chest and arms.

The most alarming symptom which i have had for 5 months now is the change in my stools.
They are very yellowish in hue, smell odd and are very soft and wet looking (they still have some form) and sometimes accompanied by liquid or some form of discharge.This happens regardless of what i have been eating. I've noticed there tends to be bits of undigested food in them (vegetable skins, seeds, fibre etc.)
I tend to go frequently, but they don't feel urgent.

So i had a stool culture test done, Enteric MC&S and Cryptosporidium/Giardia. Both came back with normal results.

At this stage i am totally unsure what this could be and any help or guidance would be greatly appreciated.
If anyone has encountered this type of thing before, please let me know.

Just to confirm my current symptoms;

-mucus/discharge/fat?, soft stools
-sore throat
-crackling, full ears
-aches and pains in chest and arms and occasionally in groin
-discomfort under right rib
-odd sharp (but not painful) cold sensation in legs while active
-occasional testicular pain and tenderness
- slightly irritated penis tip/urethral opening

Thanks for the response. I'll look into the MS test and the probiotics.
As far as i can remember I had some of the stool based symptoms before i'd taken the antibiotics.

a lot of this is a bit above my pay grade to answer, but here are my thoughts. Were you tested for MS? If not, I'd have that done.
As for the stool. Was the change after you took the meds for chlamydia? Because that is doses of really strong antibiotics. This probably through off your gut flora which when unbalanced will screw up your whole digestive system. The antibiotics kill both good and bad bacteria which allows other things like candida (yeast) to flourish and overgrow. This in turn can cause the issues with the stool.
I suggest getting a strong probiotic from a nutrition or health store. Get one of the good ones from the refrigerated area. you want at least 7-10 strains of good bacteria with 30-50 live cultures. This should help with the stool at least. As for the other symptoms, im not really sure.
