It is possible that you have an infection of the urethra. I came down with this one time after a cystoscopy. Fairly simmilar symptoms.
Another possibility is a yeast infection since you also mention the itching in the rectum.
A yeast infection can be aquired by sexual contact or after long term use of antibiotics.
Yeast is very difficult to control. The first things to use are either Monistat or Canesten. Acidophalus should be taken as well to ensure that the right bacteria in the digestive tract are restored. Antibiotics kill off these bacteria and allow yeast to thrive. At this time avoid sugars and white flour products. Sugars are used by yeast to thrive.
If you like yoghurt eat lots of it as this will also restore the needed bacteria.
I have been on antibiotics frequently and have experienced the burning in the urethra as well as itching of the urethra and rectum.
During this time abstain from sexual intercourse. Also if you have a partner and have had sexual activity, then both partners should be treated at the same time. If not you keep passing the infection between each other.

This burn is through the urethra it really is not like on the skin. I have been taking cranberry pill supplements which seem to have lessened the burn a bit. Its not when I pee more like when I feel like I need to pee. It doesnt hurt to pee what so ever. Also the itch comes and goes and seems to effect my lower area and my rectum (as gross as this sounds). There is no discharge/ visable signs of lesions. I have been doing a sitz bath and my doctor perscribed me antibiotics for clamydia/gonnerhea while i waited for the tests of course those did not work because I did not have either. What antibiotics would be used? thanks for the help

It can be due to contact dermatitis or fungal infection. Oral course of antibiotics is needed. In addition, please don’t use any cosmetics on the penis,instead use some topical antimicrobials like Bacitracin or Lotrimin.Also corticosteroids and topical immunosuppressants can be used but they are available under prescription. Also retract the foreskin daily and soak in warm water to clean penis and foreskin.In case the symptoms persist then please consult a urologist/dermatologist for evaluation and antimicrobials and steroids prescription.
